I'm having a weird problem with BG2. Sometimes when I load a game it resets my main characters hp to maximum even though almost half were gone. I find it very frustrating to load several times in succession to get the current hp I had.

I'm playing with Windows Vista 64bit, downloaded the latest version here and the only mod I'm using is widescreen mod from Gibberlings 3. Also I converted my character from BG1 (no problems in that game), but I edited the character with Shadow Keeper because the game gave me less hp than I had in BG1.

has tried with a save before the Shadow keeper modification? Maybe a value in the data structure for you character was damaged.
I tried starting a new game with the same character file. Saved after a battle, loaded, same problem: hp reset to maximum.
However, I am unable to replicate this with a completely new character, so it seems that my imported character is to blame. What could be the reason for this? Import is just a regular character file from BG1, no mods.

My PC has constitution 20, which gives natural regeneration. I tried to give a new character constitution of 20 with Shadow Keeper and this problem started to appear to him also.

It's the constitution that's doing it. The game is calculating (incorrectly) that your character has advanced in time when you load it. As you know, a CON of 20 heals over time. With that constitution, you shouldn't worry about it, since exploring will do the same thing.

There's no fix. It's an engine quirk.
