I upgraded my standard version of Way of the Samurai 3 to the Deluxe Edition with this DLC, but GOG still doesn't want to recognize the Deluxe Edition as owned.

I mean these two are marked as owned:

Is this how it should be or something went wrong?

I have The Witcher 3: Wild Hunt - Game of the Year Edition but GOG still tells me that I do not have The Witcher 3: Wild Hunt.
For many games having the different parts don't mark the complete edition as owned, and vice versa. It's a feature/bugfix that has been requested since time immemorial:

Completely normal for gog. They never managed to implement properly showing owned games when having different editions.

Unlike Steam, The Witcher 3 and The Witcher 3 - Game of the Year Edition are considered different games on GOG (they have separate entries in the library), while Way of the Samurai 3 - Deluxe Edition is just a bundle that contains the game and DLC.

To be honest, I don't really want to bother support with this question (because I know they are overwhelmed right now), but if ponczo_ or SmollestLight suddenly visit this topic, I'd really appreciate an "official" answer! (:

As the other posters have mentioned, this behaviour is completely normal for GoG. The store doesn't show items as owned if you haven't purchased those items - so, if you buy Deluxe Edition, then usually the standard and upgrade won't show as owned. Similarly, if you buy the standard plus the upgrade, the Deluxe Edition doesn't flag as owned.

The only time it really causes an issue is during a sale - where you might not be paying enough attention to realise you already effectively own the Deluxe edition.
does it matter? i mean... youre already aware you own them. sho', itd be nice 'n' clean for it to be tagged as such, but outside of that, eh?

I don't know if it should be like that, but it just is. I have the same (upgraded WotS3 + upgrade) and the deluxe edition is not marked as owned.

The same with lots of other games, and sometimes it might be the opposite ie. I have bought the GOTY or Deluxe edition, and an upgrade (that my version contains) is not marked as owned.

Oh well, just have to remember and check what I already own, before purchasing something... Some kind of database glitch or "feature" in GOG.

How many games do you have in GOG? 5? 7? 10 even?

When you have 2000+ games, it is not as easy to memorize each and every game and expansion that you have bought in the past.
