I noticed several GoG games are smaller than the original ones. Take Phantasmagoria for example. I have it compressed in a .7z file with 3.2gb and the GoG version is half of it size.

Do they have different features? Or the GoG version is just packed differently?

In retail version of Phantasmagoria large portions of data were repeated on each CD, to avoid in-game disk swapping.
They're packed differently. Crusader, for example, is several hundred megabytes smaller with the GOG installer than from the original disc.
I would imagine Phantasmagoria—originally spanning 700 CDs, as I recall—had some redundant data to ease disc swapping that was discarded for digital distribution.
