I know that this probably has been discussed before. But I just can't seem to be able to find a solution. I've tried searching for one and I've tried to re-download the auto patcher with no luck.

I still get the same error message when I try to update my game to the 2.0 version.

It says something about "Access denied", and then shuts down. I've located the autopatcher in the Witcher 2 main folder and tried running it from there. Still no luck.
I've also tried running the file as administrator, still no luck.

I'm not sure where you check what version your game is, but if my game is currently in version 1.2, I'd guess that that is the reason why the autopatcher won't work. Now, when I try to download the 1.2 -> 1.3 patcher on the provided link from this page: http://www.gog.com/en/news/patching_gog_coms_the_witcher_2_to_version_1_3

I get a 404, so that link is obviously borked. Is there anyway I can find a 1.2 -> 1.3 patcher? I googled but only managed to find some German link, would be nice with something I know will work as I'm tired of this.

I just want my game to have the latest update, anybody able to point me in the right direction?

Check the game installation folder.
Do you have a "Readme" file there?

If you have that file, It may have the version at the beginning.
Something like this:
The Witcher 2: Assassins of Kings v. 2.1 ReadMe file

NOTE: The firsts version doesn't say a thing.

It doesn't say that I actually got it, but it does say this in the beginning:

Is a shame we don't have a better way to check the game version.
I guess they have to much faith in the auto-updater.

Don't take chances! Make a back up !

Your saves are at:

C:\Users\[your_user]\Documents\Witcher 2\gamesaves

or

Desktop > [your_user] > My Documents > Witcher 2 >gamesaves

Copy this folder to some other place.

The first version that I get from GOG was 1.0

I have read at this forum, If you download the game now, you get the game patched to version 2.0, BUT I haven't check that my self.

Version 2.0 is easy to recognize. It has the tutorial and arena option.

And now my game is borked as well :P Think it has got something to do with my graphics card, but the water is blinking in blue and purple colours... Got two dots around Geralts head as well. Those are also blue/purple.

This is driving me crazy :(

You should get 2 new options:
Tutorial
Arena

This options are not at the launcher but at the game first screen (see attached image).

If you don't get these options, you don't have version 2.0 of TW2.

For the water issue, I recommend you to reinstall in a clean directory.
I mean:
1) uninstall
2) make sure the installation directory is empty
3) re-install

I have read mods could generate this issue. May be a dirty installation folder have the same effect.

If this doesn't solve the problem, ask for help at TW2 CDProjekt's forums

It sucks that the auto-patcher only checks for the latest patch, and if you haven't updated in a while, you're just out of luck.
If you are just trying to get to version 2.0, what I had to end up doing was uninstall the game, then re-download the game files from My Account and install using those new files.

GOG updates the game files as new patches are released so that people who buy the game today and download it can play the newest version without having to deal with patches. Just remember to click the "No" button anytime the game asks you if you want to update to 2.1 as this patch is causing the game to stop working for alot of people.

I know it will take a long time to re-download and reinstall everything, but it worked like a charm for me. Hopefully it will help you.
