Maybe not exactly a quest, but for some reason, figuring out how to turn regular cheese into swiss cheese in one of the Sam and Max games really cracked me up.
Alpha Protocol: the museum mission or when the s..t hit the fan. Save the civilians or save the girl. No matter what you do, it will end up bad.

And, yeah, i do believe that people should try play it past the lengthy and c.....y tutorial. They might be surprised. Choices and consequences in Alpha Protocol are pretty tough to swalllow.

Way too many to list for this one! The best kind of missions for me, would be one of a medium margin level difficulty, and better yet, have an impact on the story-line that I didn't see coming.

Two missions/quests come to mind:

1. In Baldur's Gate, you're just walking around the countryside and you're approached by a talking chicken that needs your help, bwaaark!

2. In Deus Ex, I had to think very long and hard about my final decision (no spoilers). Never have I cared so much about the outcome in a game.

And regarding funny missions what about the ones of the Citadel DLC in Mass Effect 3? The companions banter during that set of missions is hilarious
