One of my favorite emotional games I've played is Thomas was Alone . This is a little indie gem is a simple physics puzzler that might not seem special at first but what sells it is the outstanding commentary. As you play along you will get to hear the story of each character as they struggle through the levels. Well worth your time to check out, I was tearing up by the last level.

For me it's hard to say, I'm a bit torn between Final Fantasy IV, and Papers, please.

In the former, well in the interest of not spoiling a really well done game I'll say it involves the twins and how they help you in the castle.

In papers, please it was quite a surprise tbh, I wasn't expecting to care so much about the random characters that came to my desk and their really short stories but as every encounter drew on I found myself torn between doing what was right for them and what was right for myself and my family.

TWD confuses me. The lack of freedom, and the linearity annoys me, but I can't say that it'd work better simply as a movie or something, because even that limited amount of interaction serves to make the game resonate more.

I'm probably a bit of a cynic...I appreciate emotional moments in games, but I can't help but see specific instances as very obvious "triggers" where the devs are playing to get a rise out of my emotions.

Some examples of emotion-tugging games: Bastion, The Walking Dead, To the Moon.
The final ~one-quarter or so of The Walking Dead got corrupted to me when what willing suspension of disbelief there was flew right out of the window, and since I share your thoughts about linearity and superficial interaction, there really wasn't all that much. Don't get me wrong, I did like the game on the whole, but I just can't get over that one detail that goes completely unexplained and heavily undermines everything that happens afterwards.

EDIT: I would like 400 Days if it can be had separately. Not in if not.
